maybe it's because you didn't erase on the lineart-layer but instead corrected lines with a white brush.
Just add another layer, paint bucket it a brightcolour and you'll probably see all the white-brush-spots from the lineart layer.
What you can do about it?
Either you try erase these white spots.
Redo the lineart.

Or you could set the lineart layer to Multiply (select from the dropdown which probably has Normal right now in the Layer box) if you did it on Layer 1. ouo
